This is a really interesting look Kathleen. You are right that seamless patterns are designed to be 'seamless' but that doesn't mean you can't have a pattern with seams in it - it's up to you how you design them and thinking 'outside the box' is how new trends and ideas happen. It looks like you have got a good grip on using the Madpattern templates and creating your own vision with them, I love the china plate motif. Thank you for posting your project.

Thank  you for your feedback Helen. I'm also going to try it where there are no seams which will probably lose the pinwheels but I'm sure will invite a new look and feel. I'm also going to run it by my Textile Design Lab class to hear what other designers think. I've used this china plate motif in so many patterns and it's one of my most versatile. Thank  you so much for this wonderful class as we had discussed the MadPattern templates in TDL but it didn't click with me then but you have really drawn an interest in it for me and I will utilize it more often. Love your classes Helen. You are definitely my go-to Instructor here on Skillshare and someone I appreciate and respect so much.

Hmmm, I am still looking for the process for saving patterns out of MadPattern templates as jpegs as I think this might solve your problem - at least as far as getting them to Spoonflower etc.
Another option to try, if you are 100% sure you have all filled shapes and no lines and no stroked shapes is you can try expanding everything, then create a rectangle the size of the small pattern artboard and crop the design to that. Obviously make sure you are doing this on a copy of the design. 
Your design is very complex and that's what is causing these issues. When you look at the pattern you are creating in the Swatches panel it is, if I recall correctly, really big so that's part of the problem too. ***UPDATE - I just found the instructions for saving as a JPG - they are in the instructions in the MadPattern templates themselves - basically select that small rectangular artboard and save that. Also - if you see lines in the pattern in use then they will probably appear in the final product so you really need to solve the issue before you go any further.  And... and other option is to take the swatch with the lines into Photoshop and find out which edge(s) have that one pixel problem, select everything except those edges and crop to remove them. Then save your work. Basically, if it is taking a lot of time to reverse engineer and fix this stuff in Illustrator, I'd be looking at the possibility of other solutions that you can use to do the 'clean up' - it's not ideal but it might give you a faster and more reliable workflow? Just a thought.

I am getting ghost lines in my patterns using Mad Pattern templates and it's driving me "MAD". I thought maybe it was because I created the background color within the swatch so I took it out and added it in the appearance panel but that didn't help. It looks good (no ghost lines) when I'm in pattern mode but when I apply the swatch to a box, they keep showing up. I also made sure to Unite the shapes that made the 2 different flower colors but when I zoom in closely, I see some pointy things that were not there in pattern mode. HELP! 
Also, when I drag the everything into the swatches panel and then go into pattern mode, everything crawls with my computer response. I have 32 GB 2667 MHz DDR4 of memory and I have 771.87 GB available of 1 TB. So I don't think that's the problem.
